SRX14027785: Chromosome conformation capture of Ameiurus melas

Design: The Hi-C experiment was performed using Dovetail Hi-C Kit according to the manufacturer's protocol. Briefly, chromatin was fixed in place with formaldehyde in the nucleus and then extracted. Fixed chromatin was digested with DpnII, the 5' overhangs filled in with biotinylated nucleotides, and then free blunt ends were ligated. After ligation, crosslinks were reversed, and the DNA purified from proteins. Purified DNA was treated to remove biotin that was not internal to ligated fragments. The DNA was then sheared to ~550 bp mean fragment size (Covaris) and a sequencing library was generated using Illumina adapters. Biotin-containing fragments were isolated using M280 Streptavidin Dynabeads (Invitrogen) before PCR enrichment of the library. The library was sequenced on an NovaSeq platform to generate 34 million 2 x 150 bp read pairs.
